This video provides a pretty good summation in just a few minutes.
However, I will add my thoughts.
First of all, you have the Great Penguin. This goes along with the atheist argument, typified in C. S. Lewis' "The Silver Chair" that when Christians describe God we are just imagining a bigger man. Rather, human beings are created in the image of God, who is a spirit, but at one point in history came down to this planet in the form of a man.
Second, Robin Williams' character is a lothario, causing the audience to stereotypically think of televangelists.
Third, throw the whole alien thing in their with the two-legged beings who turn out to be real.
Fourth, those dumb penguins thought it was the Great Penguin punishing them for their sins by taking away their fish when all along it was actually humans messing with the environment. This feeds the lie Christians only answer for anything is "God did it/is doing it." God is ultimately in control of everything that happens in the universe and nothing occurs outside His will. However, this does not mean God's people are so stupid as not to realize the scientific causes of things.
